Provided you’re prepared to take the extra steps when upgrading, hacking the core is more programmatically efficient than using the plugin API.
It’s only bad practice if you expect the automatic upgrade to go smoothly while retaining modifications… like phpBB’s upgrade process is sorta capable of doing (though that upgrade path is a bear compared to WordPress’ simplicity!).
And it should flag up if someone has killed a kitten by hacking the core. Right? Or just malicious code?
